Our 1100 boat had a short stagger as well. We also had m8's so the motors could be mounted just a bit lower than a 6 drive setup. The hatch did need a redesign, we were the first boat with the slotted intakes on either side of the hatch. Hatch was slightly (inches) taller than the standard top, but nothing close to the 850/1075 hatches I've seen. The motors were pushed as far forward as cigarette would allow, to the point where they did not want to move the rear seats forward any further. That said, there was still a good amount of room in front of the forward motor, I certainly squeezed in there a few times.
Despite the change in the center of gravity as alluded to in this thread, the boat handled like a rocket ship on rails. Honestly felt more solid and stable at speed than our prior 700/NXT boat -- although I'm sure that certainly had something to do with the bigger drives! I guess the point is, yes the center of gravity changes with the boats, but I have full confidence in cigarette, they know what they're doing, and all design changes were communicated with us clearly!
I do think Cigarette now has a problem with the power packages from mercury. The 700 package was such a perfect option for the 39 with the full stagger, and its disappointing to see that the only option they have now is the 565. I haven't heard of them building any 860 boats yet, and in my mind, at that power level, its just another reason to go 42x to get that full stagger.

Just a side thought, the 39 is listed as 38'9". Imagine another 8-12 inches in hull length, that would probably be just enough to squeeze a full stagger in there.
