Default to drain or not to drain?

recently i had my 33 ocean express in the shop to pull the motors to service an oil leak and they kind of put me to back burner and left my boat outside in the rain for an extended period of time without putting the cockpit cover on and left the trailer jack as low as it could go in the down position, the cabin area was filled with water about 4 inches when i looked at it, this filled up space in a closed compartment near the steps at the rear of the cabin and caused a soft spot in the floor. i cut out the wet area and discovered there is no drain to the compartment as well as the one in front of it.. my question is should i drill a drain to under the cockpit liner or would that be creating another problem? i do plan on installing access covers in the new floor.

I think I would go with the access covers.
