Harper,
You can do one of two things. Either make a "Trim Ring" out of any material you like- can be any thickness and then us 1/8 inch closed cell sculping foam over ithe ring and then upholster it.
or get new foam for your padded cover. Cut the foam so that it fits snug against the scoop (The hole, that is) but leave the wood frame large enough to fit over the scoop. Glue the foam to the board, and test fit it. You should be able to fit your "pad" over the scoops as the foam gives alittle. After you have the fit you desire, cover in any material that sets you on fire. If you have any questions, PM me. I call you.
