If you've seen a full cutaway of either a tubular header like CMI or a cast manifold like Gil's you would notice that the actual water passages in some areas are very small so it would not take much of a build up to cause a blockage.
If a blockage were to develop you would then have hot spots in the header which would lead to premature failure.
If you're going to drain the headers after each use which is highly recommended, you should first flush the system completely and preferably with the use of a product such as Salt-Away to neutralize and remove the potential of salt crystals forming within the system.
